Sorry you're experiencing a known glitch.  Unfortunately there's nothing anyone here can do for you

You are correct that for any one of the three quests (They Shall Not Pass, Securing Safe Passage, and Breeding Grounds) which are supposed to be triggered by conversations with Baron Desjardins, if you complete it before talking to him about it you ill never get that quest in your journal and never get the reward for completing it.  (You will, however, have a permanent " ? " map marker placed on his location in Suledin Keep. Maybe that's the reward?)

This bug was not fixed by any of the 11 Inquisition patches BioWare issued and they are no longer doing any work on the game.  So unless the Community figures out a way to do it, you're stuck.
