Perhaps I misunderstood what you mean by "3 hours left in my previous save", but I think the mission may be still progressing.
If the mission was started about 12 hours ago, time would still be ticking when you load the older save. It's still ticking on your most recent save it may be working as intended and just hasn't completed yet. I'd check again in about 3 hours to get a clearer picture.
I loaded up the save before I did crestwood and the mission Leliana is on has 3 hours left. I did crestwood which took about 3 hours. I got the message she completed her mission went to to the war room and got the report. It still says she is busy. Shut down and went to bed and came back same thing.
Mission completed, no marker on board, says she is busy, cannot assign any new missions to her.
Edit: I loaded the save before the mission completed and saved a new game, waited 4 hours and it completed with no problems. I can assign her to a new mission. Just have to redo crestwood.
