When cross progression came out, it switched me over to my console account, but I had purchased around 100 packs on my pc account. Does the amount of packs I purchased still count towards my total amount of packs opened to get a heirloom?

Your pack counter would use the primary account for the number of opened packs rather than combining them from all connected platforms.
The pack counter effectively works as a "stat" on your account. When Cross Progression went into effect, it used the stats from your primary (highest level) account so that would be the case with the pack counter as well.
Now that Cross Progression is active however, this should track across multiple platforms if you're still playing on more than one connected to the same EA Account.
