If you bought the game on Steam, it'll appear in the Steam library. It wouldn't appear in the EA App unless you've also picked up a copy there too.
You don't need to run the EA app to launch the game in Steam. As long as your Steam is linked to your EA account, it should load up right away directly from Steam.
