ME3: Problem with "Alliance Shuttle" model on the Normandy
I can`t find this model in the stack of boxes next to the glass-walled conference room outside the War Room. It seems like this model dissappeared...

Did you purchase the UT-47 Kodiak Drop Shuttle model in ME2? It only appears in ME3 if it was purchased in the imported save from ME2. I was able to pick up the Alliance Shuttle model from the location you've described.
It might be worth noting the UT-47 Kodiak Drop Shuttle model in ME2 is not available immediately, it unlocks after completing the Collector Ship mission, so if you didn't visit the Memories of Illium store after that mission you will have missed it.
