And story wise, it has always been unusual to me that making things human friendly was somehow good for everyone (as well as how all of us have the sex parts in the same place and basically sex the same)... but I chalked that up to outside game reasons.

Okay, so what if the vaults make planets viable for Jaarden artificial life to live and the people deploy the scourge because to them this whole thing is wrong so they are trying to stop it. There's also the possibility that they will move the worlds past the sweet spot for Milky way refugee habitation and on to some unknown terraformed ideal for their creators. Maybe we just caught them midstream when we first looked. Nothing that could survive with radiation, poisonous gasses/vacuum, or giant electrical storms would bother with altering the environment in the first place so reversing that has to be beneficial to us both.
The Turian planet ruins probably had to have at least gone past strictly mining, or we wouldn't of thought it a golden world... unless it was somehow naturally a golden world for dextros when they built the vault. The game isn't really clear if the production of Helium3 is just SAM repurposing the remnant, if it is just some natural byproduct/step in terraforming, or if that was the intention of the ruins in the first place. Not sure if the lack of atmospheric towers is Jaardan intentional, just because those pieces of planet got blown off, or if Bioware just left them off since we weren't going to activate them anyway.
The vaults seem to be there to do things below ground, the towers above ground, and it all goes toward terraforming.
