Has nobody hypothesized that maybe just maybe the scans were wrong all along? I mean we did get the scan data from Geth tech or some Geth thing, right?

I'm sure people have, it's just that I didn't. My reasoning being for outside game reasons. I don't see them writing that into the story. They seem to have struggled enough on the story aspect, I don't see them unnecessarily making the scans just wrong from the start.
When it comes to this sort of thing, there has to be some suspension of belief considering it uses technology that doesn't exist to accomplish things they want accomplished in the story.
So if the story claims they used some kind of ubertonium powered telescope to see something in real time, I just shrug and say, "Ok."
Is that dumb? I dunno. It's just what I doooo... sometimes... this time.

iirc, according to suvi... the geth created, not simply converted a mass relay and turned it into ftl scanner. if that's true and not a typo or something, it's likely that it would have to be on the edge of or perhaps just beyond the boundaries of the milky-way. like an actual telescope needing to be away from light sources and atmospheric interference for maximum effectiveness, that's why observatories are almost always in high elevations in the middle of nowhere. if that's the case you might only need to intercept the transmissions, not raid a geth server node, or the facility might be unmanned or um... un-platformed? so just hack and reprogram or whatever?
i actually have no idea about any of that stuff, just taking shots in the dark based on what little i actually do know about similar, though likely unrelated knowledge.

I'm guessing that the scans came courtesy of the Benefactor, after they took over the Initiative. In a possibly related issue, while scanning outside the Milky Way with the Hubble Telescope of Doom did they spot the giant armada of Uber-warships parked in dark space and decide "Holy *! I need to get out of here!", possibly after getting a freshly-minted Specter named Saren to go check them out on the down-lo, with disastrous consequences.
