When you drag items or passengers onto your train, the game is trying to help you
It loads only what is useful for your current delivery
It fills relevant cargo or passenger cars first
The reason for that is to prevent precious items or passenger loss if the player strategizes his next deliveries. You can still load more by dragging items or passengers again. This will result in completely filling up the car capacity.
Even if another car could carry the item, if it’s not useful for the current delivery, it won’t be used by default.
