Megatowers earn profit a bunch of different ways. It mostly depends on what levels you have on each tower. Apartment level megatowers make money off of having a lot of residents. Mall levels make profit off of selling goods to shopping sims. Office levels make money off of having a large work force. I do not reccommend using mall levels, as they do not generate much profit. The "today's profit" section when you click on the megatower just states how much money you made or lost during the day; it basically adds up all profit made each hour, because megatowers generate revenue by the hour on the budget bar. Elite megatowers are tricky because they house rich sims. My best advice is to plop a bunch of apartment and office levels, and DO NOT add mall levels. Add a biodome at the top to increase the happiness of the apartments and, therefore, the revenue.
