Buttons on Logitech Extreme 3D Pro Do Not Function

What were you doing when the bug occurred? Step by Step detail is helpful. I was playing in story mode, when asked to target a ship using button 2 on my Logitech Extreme 3D Pro joystick it wouldn't work.

 I was playing in story mode, when asked to target a ship using button 2 on my Logitech Extreme 3D Pro joystick it wouldn't work.  Further investigation showed that other joystick buttons do not work in game. Buttons 2, 3, 4, 5 and 10 do not work for me anywhere, in flight, in briefings or in the menus. I tried mapping the buttons to keyboard commands and even those wouldn't work something is preventing these buttons from working in game. I tried changing USB ports and had the same issues.
