Raid bosses are immune to massive damage effects. Annihilate is different because it is a guaranteed kill so they had to assign a damage value to it for raids.
For IPD I could see it because it's a one time use but for savage it might be too much as he could do it every 3 turns. That being said zeta Asaaj can do more damage with her basic than Darth Nihilus does with annihilate in some raid phases so maybe I'm wrong.
