If the phantom II is being used as a reinforcement, they are running it to get the 5th ship into battle one turn faster. The Mk6’s instant kill only specifies ally ships not faction specific.
not sure about the stun on reinforcement, could be a bug could be a poorly written reinforcement description. Some places CG specifies the Sith faction, other places they just say “ship”.
