TGIF... Yay!!!
You don't need to install it. You just need to drop it in the Mods folder along with the Packages sub-folder. Your computer system will know what to do with it and there's nothing to install.
It should if you've removed the old framework under Programs and correctly set-up the new framework under Documents.
I do not have Twallan's MasterController but I can try to research it though. As far as your mods is the "one" mod working? If it is, the others should as well unless they are out of date.

On TSC, Twallan refers everyone to MTS's wiki thread how to set up (.package) files after the release of Ambitions post patch located,

I assume this mod would be set up the same as other mods, since he is referring simmers there per his his post on TSC here.
As for the MasterController, it appears Twallan has revamped SuperComputer and you can see all the information about that here. Since I don't use it I can't tell you whether it's working correctly or not, so the only thing I can suggest is directing your questions to Twallan's thread on TSC (linked above).
Not sure I'm understanding what you're trying to say. (.sims3pack) files are just packed (.package) files stating its The Sims 3 Custom Content. Anything you've downloaded from the store or the exchange would be a (.sims3pack) file, however some creators also package their content as (.sims3pack) files. The DBPF (Database Packed Format) is also just another (.package) file attached to your (.sims3pack) file that identifies the item in your games launcher. Those are located in your DCBackup folder.
The configure (.cfg) files just tells your computer where to place things. You do not have to install or run it but you do need to have it in your Mods folder.
As for the Delphy's Installer Helper Monkey, it is NOT supported after WA and is no longer being updated. If you're using it it will continue to set-up your framework under Programs instead of Documents. According to your profile, you have registered the base game, WA, and Ambitions. You can not have a framework set up in both places at the same time, neither will work.
Glad you finally got it figured out. :-) I've run into quite of few people that have their files extensions turned off. I can't figure out why they would do that because in Windows I do believe the default is to show them. I myself prefer to see the hidden ones too. You can make sure they're turned on using Explore or MyComputer (same place really), clicking on Tools, Folder Options, and the View tab. It always helps if you can see what you're doing.

well, i guess that fixes the non-appearing problem... but the mastercontroller problem still stands... any ideas?

See, up to recently my mods had been in prog files lol.. I got a mod and couldn't get it to work, in the process of trying to fix it I did fix my mod location.. :) My resource.cfg wasn't working right so I got a new one.. (that's what took the longest to figure out). That fixed my problem and enabled me to move it all to my docs.
Also, I read that some cant' see extensions if they don't have *show extensions* on (concerning file name extensions). MTS (mod the sims) has some tutorials on that but mine wasn't an issue so I didn't really read into it. I typically just view properties of my files to see extensions. Their icons usually tell me what they are, too. (depending on what program they are associated with).
