So just say I want to add more packages to an already merged file do I open the merged file and the packages I want to add to it then just save it?

In this case, you add the files to your TS3 CC folder, or whatever you called it, and then run it through S3PE and save it under the same file name, so that it will be an updated version of your merged files.
As far as I know blunote, S3PE is not in testing, but there are updated versions of it out. I had to relink it because MTS was no longer supporting it/the creator has moved to another site.
