I just had the same glitch and it drove me mad, couldn't figure out how to fix it. Tried to let it run it's course but after 10 babies, all girls, I decided to take action. Tried switching my active household and moving the pregnant sim there. Then she just had babies there. So I switched to a third active household to try and invite her over, sim didn't know her so couldn't do that. So I said screw it and started tinkering. I switched active households back to the second family where my pregnant sim was. She was no longer pregnant and babies were rampant. I removed my now unpregnant sim from the household and back to my original family, leaving all the babies at the second family. (My babies were spread out between Home and the second family, so it took some moving around...)
Then I deleted the second family with all the babies, poof gone. They werent important anyways. Went back to my original family and boom! Not pregnant, no babies! The father did have the "Just had a baby" moodlet still though. So I saved, exited the game, went back in and everything is back to normal without losing anything.
This is not a tried and true method, but it did work for me. Hope this helps.
Note: I had a couple items from the store installed (TV, DJ Booth etc) so I did uninstall those. I also did not have any cheats enabled in my game.
