Making an Alien in CAS

You make a normal sim, then add an alien under the Add Sim button. Delete the regular sim after if you don't need them.

In CAS you can make an alien by selecting add a Sim. It's by the genetics tab where you can add a child or sibling. That's how I did it. You can replace the exiting CAS Sim or add a new Sim.

Got that - Now to put them in disguise do you just change their skin color, face shape, etc?

In game, you click on the sim and select alter disguise and you can design the disguise form.

Got that - Now to put them in disguise do you just change their skin color, face shape, etc?

To put them in disguise move them into a lot and start your game. While in "Live" Mode, click on the alien sim while controlling that sim. Then, click "disguise sim" or "remove disguise" to go back to being a noticeable alien.

for their disguise, you basically can change whatever you want.
its basically making a new sim in cas.

I wanted to make an alien that wears normal human clothes, but all of the normal clothes are locked in alien CAS. Is there a way to unlock that?

You can't do that straight away when you first make an alien, but if an alien visits a store that has mannequins, it can try on those clothes and buy them.
