Do you recommend merging CC?
Are there pro/cons to it? Is separating mods into sub-folders a reasonable alternative to merging? I'm considering doing one or the other with my own but don't know much about it in terms of benefits ...

I recommend merging because it will make your game faster. I would just keep a backup of everything you merged in a different file. It could make it easier to find everything!
