You're not able to disable chimney smoke in The Sims 4- the chimneys will smoke any time the fireplace is turned on, so if you're not wanting any smoke to emit, you'd need to keep the fireplace always turned off. 

However, if you're looking to build a multi-story chimney, you can try a different method than stacking multiple chimneys on top of one another. A method I personally use to get this look is to stack 1x2 sized enclosed rooms on top of each other, then place the chimney at the very top:
