A Suggestion (NEW Research Upgrades)
As someone who played Tiberium Alliances years back, I found myself rather bored by the lack of Research Upgrades. Once I'd got all of the Upgrades I wanted, I was left with a massive Gap in 'What to do' while I slowly got to the middle. While trying to reach the centre of the map, I found the game to suddenly get very 'Same-Same' and slow. While I like a slow game, I want for there to be something to do while I'm playing. Instead, the game turned into Farmvile and most of my bases stood Idle for (what later became) years. I found that only one Base could actually attack anything before I then ran out of Command Points.
So, I've thought of a few ideas (some may be Overpowered, others may be well balanced), Though I apologise in advance if the formatting of the following text is not easy to read (as I can't access HTML Editing):
Command Centre Base Module - Upgrade for the Command Centre - Special Research TAB
> This Upgrade would Increase Command Point Regeneration by a fixed Percentage
> The current Regeneration Rate is 10/h, so the Upgrade would increase this to 12/h
<<<<ALTERNATIVELY>>>>
> This Upgrade would Decrease Command Point Expenditure in Territory Types
> 25% Cost Reduction in Friendly Territory (Percentage could be changed)
> 10% Cost Reduction in Enemy Territory (10% would be useful, but not too useful as to be Overpowered)
Harvester Crystal Crusher Base Module - Upgrade for the Harvester - Special Research TAB
> This Upgrade would reduce the Time taken for 'Packages' to be ready
> Instead of Packages taking 6 Hours to be ready, they would take only 4.5 Hours (6 Packages per day)
> In turn This would make the Package Capacity Purchasable Item worth the Money it cost
Power Plant Turbine Base Module - Upgrade for the Power Plant - Special Research TAB
> This Upgrade would reduce the Time taken for 'Packages' to be ready
> Instead of Packages taking 6 Hours to be ready, they would take only 4.5 Hours (6 Packages per day)
> In turn This would make the Package Capacity Purchasable Item worth the Money it cost
Clearance Base Module - Upgrade for Construction Yard - Special Research TAB
> This Upgrade Increases the Maximum Available Construction Slots by 5
> The Additional Construction Slots would only take effect on Construction Yards from above Level 35
> The full 5 additional Construction Slots would be available after Level 40
> This means; Level 36 would have 41 Construction Slots, Level 37 would have 42 Construction Slots, Level 38 would have 43 Construction Slots, Level 39 would have 44 Construction Slots, Level 40 would have 45 Construction Slots

Reinforced Materials - Upgrade for the Wall Segments - Defence Research TAB
> This Upgrade would Increase the Armour Rating for the Wall Segments by 10%
> This would be Upgrade 1 for the Wall Segments
Enhanced Reinforced Materials - Upgrade for the Wall Segments - Defence Research TAB
> This Upgrade would Increase the Armour Rating for the Wall Segments by an additional 5%
> This would be Upgrade 2 for the Wall Segments, and would cost more than the first Upgrade
> This Upgrade would require the 'Reinforced Materials' Upgrade
AP Rounds - Upgrade for the MG Nest - Defence Research TAB
> This Upgrade would Increase Damage by 10% VS Infantry
Double Magazine Loader - Upgrade for the MG Nest/Shredder MG - Defence Research TAB
> This Upgrade would Increase Damage by an additional 5% VS Infantry
> This Upgrade would Increase Damage by 5% VS Vehicles
> This Upgrade would Increase Damage by 5% VS Aircraft
> This Upgrade would require the 'AP Rounds' OR the 'Shrapnel Ammo' Upgrade
Laser Capacitors - Upgrade for the Scorpion - Defence Research TAB
> This Upgrade would Increase Damage against Vehicles (Identical to 'HEAT MP T')
Improved Breech Loader - Upgrade for Predator Tank/Scorpion Tank - Defence Research TAB
> This Upgrade would Increase Damage against all Unit Types

If I had access to HTML Formatting, this post wouldn't of turned out as an eyesore. Even just a basic Line-Break that didn't involve an automatic 'GAP' between each entry of a list. I just wanted to avoid a Textwall.

I like your suggestions, however i don't know how much effort some of them would require nor how much development of the game the team have been contracted to provide.
