If you have more than one Kwik-E-Mart that might be mucking up your quest chain for him. Apparently he needs the original Kwik-E-Mart that gave you Apu to do his first quest. What some who have run into this issue have done is put every Kwik-E-Mart they have into storage and bring out the first one they got in the original quest and that seemed to clear up the issue. Also make sure Homer isn't locked up in any quests or side jobs because he seems to be needed to trigger some of the Fat Tony quests. This might not work for you but it is one solution to try out.
