Youll have to wait until they are full to collect them. If there are four eggs in it, it's full.

Unfortunately there is a glitch that prevents people from dropping eggs in baskets. If you notice that the basket stays the way it is for a long time you should put the basket in your inventory and place it again.

From what I can tell you have to wait for your basket to be full before it gives you the option to be collected.
