Speaking for myself, I would like to thank you for your research effort. I would like to at least partially follow your description once the holiday seasons are over and I nuke my town.

Besides, in the episode when Lisa babysits Bart, you can see the exact locations of the Squidport shops and restaurants.
I try to make my Springfield accurate, but it's hard because it changes a lot in the show, which is a reoccurring joke in some of the quest dialogues. I have to say, it does bother me to see a town where Moe's and King Toots aren't beside each other. I mean, why wouldn't you put them beside each other? It's mentioned several times! Same with the Simpson, Flanders, and Brown house. I had my town square looking accurate, but I ended up adding some flowers and extra benches because it just looks prettier.

I've toyed with the idea of trying to keep my Springfield reasonably accurate, but haven't gone any farther than placing King Toot next to Moe's.
I noticed in a rerun last night that Vulgari is inside the football stadium. Good luck with that.
First off, I really like your town square!
Towns that have features of 'inaccurate' Springfields such as the Simpson and Flanders houses on opposite sides of town don't bother me at all because the entire premise of the game is that the existing town got blown up and is now being rebuilt. I can imagine Flanders wanting to get as far away from the Simpsons and possible if given the opportunity, and vice versa! The game makes it pretty clear that it takes place in a different version of Springfield than the one shown on TV.
Thanks to the OP for posting all the pictures...while I don't strive for an accurate Springfield I did notice that I inadvertently have some things correct, such as the Android's Dungeon just to the left of Skip's Diner.
It would be hilarious to put the Simpson house on its own block, surrounded by Krusty Burgers.

In your 1st pic the Church is in the direct North pic, but in the 2nd the Retirement home is direct North.
Which is it supposed to be?
Not to be extremely rude or anything but maybe it was in the 4th page for a reason..
Of course, all of your research is confounded by the fact that the town in the show is dynamic. What is next to Moe's? a music store or a TV store? On a corner? Has its own parking lot? It all changes too much.
That's why i based my town on the opening sequence, just to make a choice.
Bravewall and some others are enrolled in the school of design that adheres to the SF Guide Map, that someone (not credited to Matt G.) created online years ago. It attempted simply to place all the mentioned buildings on a single map, associating by their neighborhoods. But it's not "canon" and there is no canon because it changes so much.
