It will reset its own pie timer. So wait until you make a collection from it if you don't want to lose a couple pies.
And it well stop FBs fight with a felon, so wait until that completes if you don't want to lose credit for a single heart.
Why would you expect it to have any more impact than that. Nothing works that way. Or else you couldn't store it. It would advise you of hoarding. Remember?
All my designs look unfinished because i can't place as many plants, streetlights, and fences as i would like. PLEASE REMOVE THE LIMIT, EA!
For the purpose of addressing your question, it seems you can store the SS HQ, if needed.
Without causing problems to the event?
I simply tried to store it. It just warned that I would be storing Fallout Boy if I stored it.
.
That I had tried too, I am just wondering if it will impact on the vent itself...
My apologies. Your original question used the word "try", so that's what I did. It is now stored in my town. I do not see any ill effect in my town, besides the 155 pie bombs lost for storing, lol.
EDIT: It will be in your character sub menu after being stored.

My bad not yours, English is not my mother tongue, so I am not always as clear as I wish I were
I did it last night after accidentally putting Fallout Boy on the wrong thing too. Worked fine, apart from resetting the countdown clock, which I knew would happen. But luckily it had just paid out 15 minutes earlier, so I didn't lose that much.
I'd say if you're close to having it pay out, wait for your 150(ish) pies then wait. Otherwise you're fine. I'm also pretty sure you get that warning when trying to store any building with a character associated with it.

Without causing problems to the event? I was thinking of quickly storing after the HQ reward so I don't miss on those pies.

No worries. I can afford to lose them. Small price to pay to help someone.
 WOW! You actually tried it to help me! Don't know what to say THANK YOU!
