Having the same issue on Franchise mode, tried deleting the saved data following the steps you described and that didnt fix it. Tried starting a new franchise with line changes set to manual with a preset saved, that didnt work either. If I look at the setting while in game its set to auto, and if I change it to manual the same skaters never leave the ice but I cant get the line change prompt to appear.
