I received the quest to send Milhouse and Lisa to school, which I did. Including sending Skinner there at the same time. I manually redid it again (without the quest prompt) today but still nothing about Bart's Treehouse.
I was recently prompted to build the church, but when I go to it in the buildings list, the words "first church of springfield" are bold yellow, but the building is locked and grayed out.
I've tried letting all of my characters wander free for a few hours without any luck.
I don't seem to be getting anything unlocked correctly now. Help, I'm stuck....

The level you are on does not necessarily correspond to where you are in the game. When you house farm, it causes you to level up faster than you can complete quests.
As someone who has seen your town, ignore the other advice. 8)
Don't sell buildings like Flanders or Van Houten house. You won't get them back.
Free all your characters up. Don't send any on a quest until they are all free and roaming town.

You should get one prompting Lisa and Milhouse to go to school. After that, you will get the treehouse.
As for the Church, some quests get prompted by your level even if you don't have the building because you leveled up.
