Your car isn't slowed down because of the yellow flags. The yellow flags are waved because your car is slowing down. And that's a direct consequence of your car running out of fuel.
In qualifying you should realistically never do more than two hotlaps on one set of tyres. Because by the time you start your third lap, the tyres are no longer in optimal condition.
In real life you would see the teams go out for a first stint at the start or after a couple of minutes. They give it one go, sometimes two and then come back into the pits for a new set.
While you're in the pits, the fuel level gets reset to the level you selected (or default) before you went out the last time. This is mostly enough to do an out lap, two hotlaps and an in lap. But you might have to play a bit with the amount of fuel based on the way you drive.
