As the rotors themselves don't seem to have any real hitbox (you don't get a hit marker if shot at/through them, and you can sit/stand ontop of the helicopter while they spin and not immediately die).

This has been my experience too...rotors don't seem to have any hitbox associated to them. (And I highly doubt DICE modeled individual rotating hitboxes for each blade).

Flares are a big problem in my opinion, they simply persist to long allowing Air to bug out and hide.
Reduce flares to start with.
It also seems that M5 and Stiglas do a flat 20 damage to everything, that needs looking at.
It should be noted that with a Repair Monkey or 2, Hinds/Condor should be harder to down (you know, that teamwork thing) but currently, even without the help, they tank too much damage.
Their vulnerability needs addressing before their weapons are nerfed, see how that goes.
