I have now finished Mas-44 Proficiency 2 before Proficiency 1, and Proficiency 3 is unlocked.
What's also interesting is that progress on Proficiency 2 doesn't appear at all, but progress still accrues.
I had the same problem with this weapon, and I see that it will happen to you. Same as me, you will have to do these missions twice for this weapon, so far it is the only weapon that I have repeated these assignments of proficiency.
