Yeah I'm als playing on internal storage. I have a question to the others people who have this issue. After reaching the command room and getting tasked to reactivate the fuel pumps, did you go ahead and activate the one on the left first or the one on the other side which you reach with the sideways moving elevator (don't know what it's called lol)?
In an answer to your question regarding which switch I did first, I actually missed the one on the left at first and ended up doing the one I had to cross over using the gondola first. (I opted for the lights and door over life support. I like to live dangerously).
That's how I did it too. Maybe it's the sequence in which you do it, that breaks the objective? Maybe it expects you to do the left one first
So I bit the bullet and restarted the whole game over again, and the bug DID NOT repeat, and saved over the file I had before. It seems that is the only fix, but going forward I'm going to rotate two saves between chapters just in case.

If you are still running into this error try the following and see if this helps.
If you don't want to start a new save which I totally understand, save the game as a brand new save file. Close the game down, run a repair on it, and then manually load in into the new save and see if it syncs up.
You may have to manually load a previous save before this spot and repeat the save steps. This essentially creates a non corrupted save as if you started the game over with a new save.
