I'm a little late, but I ran into the same problem today, and in case it helps anyone, I thought I'd share the solution my friend and I came up with:
In our case, I started the game with Profile A and Controller A, but it was my friend with Controller B who wanted to change the settings.
The thing is, the game seems to have trouble recognizing that Controller B belongs to another player if it isn’t linked to a profile (in fact, we couldn’t even link it, but anyway), so if you change the controls, they apply to both controllers.
What we did was simply start the game with the same Profile A but using Controller B. It sounds like a bit of an obvious solution, but basically the game seems to understand better that control changes should only be made on the controller that started the game.
So basically that’s it: start the game with the controller you want to change the controls on, so the game detects it as the main player. Then, if the second player wants to change their controls too, there are still issues, but at least it seems like a simple solution for the first player.
And like I said, it sounds obvious, but I don’t get why it’s such a hassle to set up a simple different controller configuration for each player. If I want to shoot with the joystick, just let me do it, **bleep** it!
