Can you try clearing the saved game data? If you go to My Games & Apps and highlight Madden>Press Start>Manage Game.

Alright so I reinstalled the game and deleted the saved data and the problem is still there, no change.

Please delete all Madden files off the external drive, then de-tach it. Then delete all files of Madden from the internal drive. Install the game to the internal drive with the external detached and make sure all post-installation updates go to the internal drive.
I've seen cases where files are located on both causing either bugs in the game or performance issues because the game is trying to pull data from two different sources. I've also seen it where transferring files from the external to the internal doesn't work. It needs to be a fresh install with the external detached.
Our games can work on external drives, but I cannot guarantee non-Microsoft or Sony official drives could experience compatibility issues duet o that the development team is geared to design games for the drives built for the consoles. Alright I’ve done all of that and nothing changed at all.

I have the same situation. I like to use the updated rosters and play the season with that. The only solution I've found is to make an online franchise and select "real life rosters," then move over and select the playoffs or Super Bowl. This way, all abilities are correct. Weirdly, some players have superstar or X-factor abilities who don't have them in the main menu roster (i.e., Darren Waller, who is a superstar in the menu, has an X-factor ability---I agree with this, but still, it's different). So you have three scenarios (main menu, franchise using updated rosters, online franchise using "real life rosters" all being different) where the rosters do not mesh correctly.
I don't like doing this option (the one above) because the game just generates some random draft class, scouts players for you, and then you don't have a chance throughout the season to re-sign players, so you just have one shot or it's to free agency they go. I would think an issue like this would be top priority.
