Your save file seems to be fully functional. I could select the terminal to access base security, for instance. I'm out of ideas, not counting the usual "reinstall the game" tip that I usually like to reserve for last.

I'll re-install the game without the DLC and see if that cures it.

I'm guessing the result of this will be that it demands the DLC be installed in order to resume your game, but hopefully it works!

Yes, I could not use that save as it was asking for the DLC.
I loaded an earlier save, before I installed the DLC and played Geth incursions & Virmire again. When I reached the point where the poblem occurred, I still had the issue.
I could use the terminal to access base security, but after that I cannot.
I have looked around for video of these areas, and I have two examples, they are shown in part 43 here (timestamps 8:08 & 9:05):

This is really strange, and more than a little frustrating having re-run through some of these mission.
Any ideas would be appreciated.
