Once I reset the brother's appearance to standard Scott:
I never heard anything about such a problem but apparently you are right.
The engine can't render Scott if he is the customized version of your Ryder.
So as a workaround, if you plan on a second run, change the appearance of Scott at the Character Editor in the Sickbay of the Tempest to his standard appearance.

Must have been really difficult to make a system that could extrapolate facial features from dad and custom main character.

I think it is a simply face code conversion. But that is just speculation, I don't know how it is handled.
