The dedicated Playoffs Mode is separate to Season mode and you should be able to fully customize who participates in that.
I don't believe there is a way to sub teams old roll that late into your season; are you sure you didn't set the game to single knock out and accidentally sim too far? I've done that a few times in season, BaP, and Franchise.
Is it just your team that didn't make it or is nobody showing up? There are times the matchups won't show in the calendar pretty much until the start of the playoffs (hence the sim question).
