See the front page about this. In a sense it doesn't make a difference, however the ORDER you do them in is VERY important.
I don't bother to clear all the robots in my towns first as I get credit for robots in town as drops just before playing the PolyVac minigame. Here is a screenshot taken just after pressing the minigame icon:

You can see that I got 29 robot parts, future bucks and matter, meaning that I had 29 robots left roaming my town.

One tap in friends gives either 2 matter (when tapping a robot) or 1 robot part and 5 matter (when tapping an anomaly).
