An old conversation but as there seems to still be no answer to this, might as well post it.
So in order to perform the cage flying knee correctly you first have to push your opponent against the cage (with R2+X+square if I remember correctly), then stay still in front of your opponent (don't touch L-stick) and only while stationary should you perform the kick with R2+L1+circle.
