The thing is that this is a bug. If you fail to click because of the bad UI, then fine, it is your 'fault'. But the game often gives you the countdown and whatever you do (giving the same order again by toggling the currently selected flag or changing the order to anther flag) it will still keep counting down and then assigning a new squad lead.
Another thing is that the game takes you selecting a flag you go to as a 'request order'. At times when I am not the squad leader I am also in the habit of marking the flags I go to (as I am squad lead 90% of the time because anyway) and this also seems to count as 'request order', even if this was not my intention.
But true, the first bug is much more annoying and that is the game ignoring you giving orders and just keeps counting down regardless.

I should be able to mark it from the Map (either by hitting M or on the deploy screen).
It's most frustrating getting the prompt to select something while I'm either in a downed state and trying to help mark guys but or setting up my deployment and not able to do anything.
I also appreciate that "defending" a point only lasts for so long, but I really think it should renew itself at least a couple times.

Or is part of your point that this method takes too long and you're likely to die while doing it, because that's been my experience, heh. If your head's not on a constant swivel, you become a bullet sponge.

You can, but have to do it via the common rose.
