Yeah I find it very annoying too, I also have difficulty at times marking the flags I click on them and nothing happens, very frustrating.
It's bizarre to me that you can't seem to mark flags further away (like marking D from A or B on Redacted) because there's others in the middle. I should be able to mark it from the Map (either by hitting M or on the deploy screen).
It's most frustrating getting the prompt to select something while I'm either in a downed state and trying to help mark guys but or setting up my deployment and not able to do anything.
I also appreciate that "defending" a point only lasts for so long, but I really think it should renew itself at least a couple times.
