If you purchase the game from Steam you will need to launch it from Steam, you will also be starting from scratch as Steam and EA APP are two different platforms so your progress will not be saved.

You end up linking the two accounts and it should be fully cross-progression enabled. Outside of items purchased in game, IIRC, those may be linked to the store purchased on.
