It could be necessary to re-install the whole BF3 game, as those files maybe not fixable during the "Repair Install" function.
At first, download and install the latest version of Origin at www.origin.com/download (and make sure you have your Origin account ready as well).
Run Origin as /administrator and get sure that your BF3 folder is set to /writable. Try to repair the game again (My Games -> rightclick on BF3 Icon -> "Repair Install")
If that doesn't worked, de-install BF3, download (or install from disc) the game again.
