I also have this problem, and it was also in the beta after the first beta patch. Down throttle (TRIGGER1) is always in use when you try to bind it and when down throttle is used you lose all pitch and roll control in the aircraft until you stop giving down throttle. I've also tried the Logitech game controller profiler, and used it to swap the throttle and yaw axis'. But in that case any time I gave the aircraft right yaw input I'd lose all pitch and roll control.
I've also tried the realmware bf4 settings editor with no change in behavior.
