You probably want to get your Windows fixed before fixing anything else. Windows is the foundation and why build upon a foundation that is falling apart.
What have you done to fix your Windows? Have you run Windows System File Checker after checking the harddrives?

As for the games, what procedure/method did you use for moving the games so they work in the Origin client?
The disk was formatted and windows was reinstalled. SFC /Scannow was run anyway after reviewing system event log.

As for the comprehensive guide I followed:

For arguments sake 🙂
C:\Windows\System32>sfc /scannow
Beginning system scan. This process will take some time.
Beginning verification phase of system scan.
Verification 100% complete.

It seems like a permissions issue. Try starting Origin as administrator:
You might also want to reinstall Origin again after a manual uninstall:

Is Origin installed in the default location?

My account is admin, security policies on all client executables and game executables are set to run elevated.
I really don't like Origin on my C:\ for security reasons.
Obviously windows is a fresh install, and Origin had to be installed for the registry keys to be merged.
