I am having the same issue! Have no idea where to turn.
Found it...Create a new empty lineup then generate best. I had to generate twice for it to work.
Did you generate after it booted you back to ultimate team menu or back to the starting menu?
For some reason creating a new lineup with "by best team overall" by itself didn't work for me. I had to remove all backup players and make sure no players were in specialists that weren't in offensive or defensive positions. That's what fixed the bug for me. Thanks for pointing me in the right direction though!
