Final Alert 2 Manual

I don't think there is an official manual... the project was originally created by a fan, and later officially distributed by Westwood Studios, so while it's as close to an official editor you can get, it's not actually an official product. For more info on that, see the Fandom Wiki pages of FinalAlert, and its predecessor, FinalSun.

My advice, go around and look for some guides on how to use it.

Note that there's also a newer editor in the making, namely, the World Altering Editor, which aims at offering the same functionality as FinalAlert but in a more user-friendly manner.
