Dead Space 3 on Humble Bundle and Dead Space 3 Limited Edition local game store

If I have a Dead Space 3 original copy that I bought on Humble Bundle and I buy another Dead Space 3 Limited Edition one at my local game store, will the game be registered as another game that I bought or will it just replace my existing game into Dead Space 3 Limited Edition?
