I managed to fix the problem by using AMD Catalyst to force v-sync, which sorted it out without having to disable any settings. Afterwards I alt-tabbed out and disabled it and the game still worked perfectly.
EDIT: It also allowed Fraps to work as before the FPS counter was blinking furiously in the top corner (I originally thought that was the problem)
