Look in your valuables and switch them back to upgrades...if they've been flagged as for sale somehow.
Make sure the runes are indeed usable on that weapon. Some are staff only or non-staff only.
Even runes (acquired, not crafted) that are unavailable for a weapon type show up in the list, they're just redded out. I've looked, and my crafted runes are in the correct area of my inventory.

@LexTaliona Are you on PC? If so, do you have any mods installed? There are some mods around which can change what categories certain items are put in, I don't know of any which do this with runes, but it's possible I guess.
If you're on PC and don't have mods installed, could you please try repairing the game? You can do this by right clicking the game in Origin and selecting 'repair game'.
If that doesn't help, could you try on a different character?

I am playing on PC with mods. I don't think I have any mods that change inventory or categories, but just to make sure, I tried with all my mods disabled. Still no dice.
And I... actually lack the ability to try it on other characters. I only have the one far enough that I can runecraft.

@LexTaliona Did you try repairing the game? You should remove your mod folder before doing so (just move it to the desktop temporarily or something, you can then put it back once you've repaired).
