Assume that you hate Morrigan and want her dead? I've never ended an Origins run with hostility towards her, and the credit sequence makes it seems like she wandered off, as she said she would.
But when you start Witch Hunt, someone asks why you're after her, and the first dialogue option is that you want to kill her for what she did to you. And when you catch up to her at the end, she's all "hold it, take one more step and I'm outta here", and then you can ask her why she betrayed you.
