If it's a wireless controller, you have to make sure you turn it on before you launch the game. The game seems to not detect wireless controllers otherwise.
If wired, it should work as soon as you open the game.
System Requirements Lab is a very unreliable tool and my advice is not to use it.

Still, my disclaimer is valid. Very often I've seen complaints from people with bad PCs who claimed they should be able to run a game because SRL told them so.
I remember when I had a Geforce 8500 GT, SRL would say it outperformed the 7800 GTX because 8500 is a higher number.
