In the Keep, I had Anora rule on her own, and had Alistair stay with my City Elf Grey Warden as per their romance. Over twenty hours into Inquisition, and "Queen Anora and King Alistair" come busting onto the scene. Naturally, this kind of boggles and irritates me. I checked my Keep, and everything is as it should be with the decisions. Is this supposed to be how it is or not?? O.o
You should make absolutely sure you imported properly from the keep, and that you are not using a default world state. The choices of the default state can be found here:

In the default state, Alistair and Anora ruled together, so the odds are you did not import properly.
I have read some claim DAI correctly imported most decisions from the Keep but had a couple crucial errors, though usually this revolves around Hawke. Unfortunately there is no other way to know if your world state imported correctly other than verifying the time stamp at import, and checking the lore entries in the codex and listening to what people have to say about the history of the world.
The world state cannot be altered mid-game, you can only start another game to correct your world state.

It is unlikely that it will be a 'momentary glitch', if your world state didn't import correctly upon starting a new game, it's too late once you've started. Luckily some things are easy to check early on- I believe it's the quartermaster at Haven who lets you know who the ruler of Ferelden is (part of a conversation about Loghain) if memory serves, and you can get some information about Hawke from Varric which might make it easier to pick up any glaring inconsistencies with your world state.
